Chuck and Sarah go AWOL in their search for Chuck's kidnapped father, so Casey is ordered to pursue and return them after being promoted to Colonel.
Meanwhile, Emmet promotes Morgan to assistant manager against his will.

Chuck and Sarah arrive at the coordinates that Chuck saw when he flashed on the name Blackrock, a top-secret Fulcrum base. Instead of a sleek facility, it's an abandoned drive-in theater in the middle of the desert, littered with beer cans and cigarettes. Unbeknownst to Chuck, one of those packs has a camera in it. Deep in the Fulcrum bomb shelter below, Chuck's father Steve, a.k.a. top-secret agent Orion, watches them. "Don't give up," he says. Ted Roark sees as well. When Steve threatens his life if anything happens to Chuck, Roark makes him a deal. Finish the new Intersect by midnight tomorrow and nothing happens to Chuck.
General Beckman orders Casey to bring Sarah and Chuck back, dead or alive. If he's successful, she promises him the pick of his assignments. She also awards him a promotion to Colonel. Keyed up by his new status, Casey sneaks into Chuck's room and rifles through his things. Awesome and Ellie, who know him as John from the store, catch him in the act. He covers by feigning worry over Chuck's absence from work and says he's just looking for clues on his whereabouts. Ellie says Chuck just called them to say he was out of town. After a hasty exit, Casey orders a trace on the number that just called Ellie's phone.
Chuck and Sarah find a desert motel which has only one bed in the room. Outside, Fulcrum Agent Vincent stakes them out and calls Roark for orders. Roark says to hold off killing them. He may need them for leverage. After that, however, he encourages Vincent: "Kill them with any violent acts that are in your despicable nature." In their room, Chuck offers to sleep on the floor, but Sarah won't let him because it's gross. Chuck asks why she's risking everything for him. She thinks he deserves to find his father after everything he's done for the country. Meanwhile, back in his apartment, Casey pinpoints their location.
At the Buy More, Morgan tells a power-drunk Emmett that he'd never have betrayed Big Mike if Emmett hadn't tricked him. Emmett tells Morgan that he needs an assistant manager and asks the little bearded man, "Will you be my ass man?" Morgan declines, saying that he has Chuck, who's the only friend he needs.
Morgan begs for forgiveness from Big Mike, who's sitting in a curtained off area being catered to by Jeff and Lester like a Mafia Don. Holding a doughnut in lieu of a cigar, he warns Morgan, "Never take a side against the family again." Over the P.A., Emmett commands Big Mike to clean up a bathroom mess. Emmett tells Morgan that his torturing of Big Mike stops if he accepts the assistant manager job. Big Mike turns around just in time to see Emmett holding up the A.M. vest to Morgan. With no choice, Morgan accepts... and assumes the position.
Sarah and Chuck wake, spooning and holding hands. They give into their long-denied sexual desires and passionately make out. Chuck puts the breaks on to get a condom, only to pull a note from Morgan out of his wallet, "IOU one condom. Your Pal, Morgan." Chuck leaves to buy condoms, only to run into Casey, who shoves a gun in his nose and offers to clear his sinuses with hot lead. Vincent sees and calls Roark. They enter the hotel room, but Sarah is gone. Casey hears the shower and goes into the bathroom, where he receives a knock-out kick in the face from Sarah, who takes his gun.
Chuck flashes on the plate of Vincent's car and realizes Fulcrum has found them. Sarah goes back to get Casey, but he's gone. Casey gets into the car with Chuck, radiator still cuffed to his wrist, and orders him to drive home. However, Chuck won't leave Sarah. Vincent and Fulcrum agents raid the room and capture Sarah. Chuck throws it in reverse and smashes into them. Fists and bullets fly, Casey using the radiator as both shield and weapon. A bullet breaks the cuffs, and he wallops the remaining agents. The former partners face off. A Fulcrum agent stands and they shoot. Sarah's gun clicks, signaling she's out of ammo. Checkmate, Casey.
In the Fulcrum bomb shelter, Steve continues his work on Intersect 2.0. Two agents smoke a cigar nearby and he yells at them to take it somewhere else. In their absence, he tracks down their car via satellite and sends a signal to Chuck on the drive-in sign. The message, "12am TRON." Chuck sees and begs Casey to stop. He pleads with him, saying his father just sent him a message. However, Casey coldly says, "I don't care," and keeps on driving.
At the Buy More, Awesome approaches Lester and Jeff, worried that Chuck didn't come home last night. He tells them about his encounter with Casey in Chuck's room and is alarmed when they say he's obsessed with Chuck. Even more so when they raid Casey's locker through a false wall that Jeff devised between their lockers. They show Awesome Casey's "Chuck diary" that tracks his every move, a ring of keys marked with Chuck's name, chloroform and duct tape. "From one stalker to another," I'm impressed, Jeff says. He then takes a hit of the chloroform and passes out.
Casey brings Chuck and Sarah back to the bunker and puts them in a cell. General Beckman congratulates him on his excellent work. Both Chuck and Sarah plead with Beckman to investigate the message that Chuck's father sent. Beckman says they'll look into it, addressing Sarah as "Ms. Walker" instead of "Agent Walker." Chuck smarts off to Casey about betraying his team for a promotion. Angered, Casey says he never betrayed his team, reminding him it was they who went AWOL. He then gives Chuck his word that if his dad is there, he'll keep him safe.
Awesome breaks into Casey's apartment with the keys found in his locker. He sees a computer screen with a live picture of Chuck's bedroom. He touches the keyboard, triggering the security device. Bars slam down and cage him in. Casey gets a notification that his security has been triggered, along with a live shot of a very confused Awesome trapped inside. "I hate this whole family," he mutters.
At the Buy More, Emmett tells Morgan to have Big Mike unload the new registers. When Morgan says he promised not to make Mike do any more menial work if he took the job, Emmett tells him to get it done. Lester and Jeff place a cherry bomb, stolen from Casey's locker, inside their power box to sabotage Emmett. Meanwhile, Chuck and Sarah are inside the cell when the bomb does its work and kills the power. They escape out of the cell just as the emergency power kicks in and see a live shot of Awesome imprisoned in Casey's apartment on the monitor.
Casey comes home to deal with Awesome, who thinks he's John from the store. Thinking he's a pervert, Awesome tells Casey, "You need help, bro. You need serious psychiatric help." Casey pulls out a gun in front of a stunned Awesome -- taking things from perverted to perilous. A breach warning from the bunker distracts Casey. Awesome beans him with a brass Reagan bust, then tackles him. The gun flies out of Casey's hand and they square off. Awesome socks Casey, who grimaces and says, "Not bad for a frat boy," just before Sarah drops him with a kick. Seeing Sarah with a gun, and with Chuck, Awesome wonders what the hell is going on.

Morgan warns Jeff and Lester, despite their campaign of hostility toward him, that Emmett wants to fire them for blowing the power. When he suggests apologizing, they scoff, "And lose our street cred?" Anna asks Morgan why he's taking crap from everyone. He says he's trying keep Emmett from firing everyone. She wonders why he cares so much; doesn't he have dreams beyond this? He tells her not to laugh, but he wants to be a Benihana chef in Hawaii. Anna does laugh, but says it's attainable. Morgan disagrees. It's years of training, he's past his prime and wouldn't even know where to get the knives.
As Casey tries to free himself from his plastic cuffs, Beckman pops up on screen. He stops fidgeting to hide his predicament. She reports that a satellite scan detected thermal activity at the coordinates Chuck provided. It appears Fulcrum has moved underground. Casey asks if they are sending in a team to rescue Chuck's father. Beckman says there's no time for that, she's ordered F-16s to annihilate the site. Casey says that he gave his word to Chuck. Beckman says they have no other choice.
At home, Awesome preps himself to keep Chuck's big secret from Ellie, but fumbles when she asks where Chuck is. Ellie takes his blabbering as wedding jitters and tells him to hold it together. She asks, "Can you be Awesome for me?"
Chuck and Sarah go back to the drive-in and prepare to infiltrate. Casey surprises them from the dark and they think the gig is up, until he says he's on their side. After all, he promised Chuck that his father wouldn't be harmed. He tells them about the air raid, due in 20 minutes. From below, Steve watches on video, proud of his son. He then tells Roark that the Intersect is finished. Steve asks Roark to leave his family alone. Roark jokes, "You mean I'm not invited to the wedding?" Steve is surprised he knows about it; Roark tells him that being in a huge conglomerate of bad guys, few things escape him.
Up top, several cars filled with Fulcrum agents pull into the drive-in. Roark steps in front of the movie screen and fires them up about becoming Intersect agents. When Chuck sees Roark's building an army, he goes to stop the launch. Casey and Sarah infiltrate the shelter and free Steve, only to return to the car and see a note from Chuck saying he's gone to stop Roark. In the shelter, Roark catches Chuck just before he grabs the Intersect. Up above, Vincent and crew nab Sarah, Casey and Steve. With everyone in the bunker, the new Intersect launches. However, it's really a program to erase the original Intersect from Chuck's brain.
Roark knows something is amiss when he doesn't flash on anything. Just as he orders his agents to kill Chuck, the air strike starts. Casey grabs the passed out Chuck and Steve takes the Intersect to the car. As they drive away, Chuck wakes, feeling lighter. Steve tells him he's free. It's all over. In the bunker, Casey covers for Sarah and Chuck, saying she pretended to go AWOL. He gives her credit for planning the mission.
At the Buy More, after Emmett demands that Morgan fire Jeff and Lester, he quits. He asks Big Mike to look after his mother, then asks Anna to go to Hawaii with him while he learns Hibachi. She excitedly accepts. He carries her out, Officer and a Gentleman style... until his back gives. They earn an ovation from the employees. At home, Awesome pulls it together to cover for Chuck, who surprises Ellie by walking in with their father. Casey accepts Chuck's invitation to the rehearsal dinner as a friend, not a colleague. Roark thumbs a ride from a truck driver to Burbank, telling the driver he's got a wedding to attend.
